Gotta say, one of the best bits of playing through Twilight Princess is watching Zant totally decompensate at the end. His descent into full-on batshit is a thing of beauty.

It'd be interesting to play through them in the order of the timeline just to see if they all come together as well as claimed.

There are a few that are less fun. I've never been quite as into the top-down ones--call me shallow, but the 3D graphics add a lot to the experience for me.I tend to stick with my favorites most of the time, so that weights the average for me. :)

I was aware of the timeline as I was doing it, and made a lot of notes as to which games referenced others. I then wrote a summary of each before going on to the next.

Well, then, you've got something excellent in store for you! It's my second favorite Zelda game--sits just under Majora's Mask and just in front of Ocarina of Time.

I just finished Link's Awakening (is it just me, or is the ending to that one kinda dark?), in the middle of OoT Master Quest. May get the Oracle games next. Also kind of embarassing: I've never finished Majora's Mask or Wind Waker; they're both in the "left off somewhere in the middle, now it's been so long I can't remember what I need to do" state*.

I can console myself with the fact that I beat Adventure of Link. That is not easy.

*which walkthroughs are almost completely useless at addressing. If you can't remember what the last thing you did was, you can't figure out what you need to do next.

Yeah, I only JUST beat Adventure of Link, and I cheated outrageously using the 3DS's Restore feature.

I totally understand the "... Yeah, I forgot what I'm supposed to do next" stage. And Majora's Mask is especially difficult there just because of its format. (I know a lot of people are put off because it's basically entirely made of side quests, but I find it really immersive. I still wouldn't pick up a game I'd left hanging for a while--I'd definitely start over.)

Apparently if you get all the way through Link's Awakening without getting killed once, you get a a screen at the end showing that Marin got reincarnated as a seagull--a fate she confides would be one she'd really like. I'm ... not sure if that makes it better or worse. The "It was all a dream" twist usually bugs me, anyway--though I do liked the added bit of existential angst of this one, where the dream characters are WORRIED about what happens when the dreamer awakes.

Yeah, all the dream characters vanish from existence, and for his trouble Link ends up...clinging to a piece of driftwood in the middle of the ocean. Greeeaaat. At least the Wind Fish is happy (the ingrate). :P

There's got to be a better way of organizing walkthrough information so you don't have to have been following the walkthrough from the beginning. Even better is for the game itself to have some way of checking what quests you're currently on—this is something that I think Planescape: Torment did really well (among many other things, damn that game was great).
